I find the best way to avoid those wretched popup browser windows is to disable java/javascript whenever embraking on any surfing. This will not only stop the popups, but will also avoid those many scripts that seem to do nothing better than slow the browser down and crash it.

A few sites require Java for the navigation (e.g. because of static pages containing small scripts that deposit a cookie used for authentication - an avoidable method of depositing cookies, but sometimes used because of supposed performance benefits over cgi) - but other than that, I consider Java mostly to be a nuisance.

On a more philosophical note, popups and other means of advertising are likely to be here to stay, because they're a chief way to finance the free or very cheap hosts or free sites where they are found. So, although you and I findthem irritating, it is the sales that they generate (presumably to people who are hard to irritate!) that makes the free sites possible. Thus it's irrational being annoyed about their existence. But - if you don't want to see them - it's a quick and sensible matter to disable your browser's Java.
