I would guess that you're writing your story in MS Word. Word has an annoying habit of replacing characters like quotation marks and ellipsis with special characters instead of just plain ones. It tends to not play nicely with most web page forms and what not.
If that is the case, you could try using the linked website. I've never used it myself, I just found it with a quick google search, so I can't vouch for it or anything.
